You might want to check out Godex. It is a Godot extension that introduces an entity/component system. It is not mature yet, but it is under development and seems promising. https://github.com/GodotECS/godex

You can try the fork called Godex, it has ECS built into it and is a lot of fun to use in my opinion.

There is an ECS port for Godot named Godex, but it isn't hugely mature:

I haven't used it, though I've been curious about it. As far as better options for ECS game engines go, I'd go with Bevy (personally), but you'll have to learn Rust (which I'm a proponent of anyway).

But both of these are still in "Beta", if that's even the proper term for their development cycle, at this point. They work, technically, but they could use some help, to my understanding.

Does Godot have anything like Probuilder?
in addition to the builtin CSG tooling, what comes closest to Probuilder from the things i could google in 5 seconds (i searched for "godot subdivide extrude in editor", pretty sure there's better terms for that :P) seems to be this plugin: https://github.com/jarneson/godot-ply

3d - What to use for level geometry / design?
If you don't want to code from scratch, for voxels I'd use https://github.com/98teg/SpriteMesh while for more complex stuff https://github.com/jarneson/godot-ply is great (for 3.x only, 4.x not yet supported). Godot-ply is already very close to e.g. Unity ProBuilder.

Best Way to 3D Level Design in Godot?
depends on the game. at times super simple shapes are your best friend with further refinement in blender, if you're looking for an in editor box modelling tool, give this one a go: https://github.com/jarneson/godot-ply seems pretty solid and the development recently picked up as well, it's the closest thing we've got that's similar to unity's pro modeller. Hence some pretty sweet stuff.
