    For RNA-Seq I would recommend use TPM to normalize data, you can use TPMCalculator to get TPM from BAM files. Also, salmon is very good tool to get TPM, which don't require mapping. For ATAC-Seq data, I don't have much experience but deepTools can help to normalize data.
