DaedalusX64 for 3DS can run some N64 games. It works better on a New 3DS/2DS. I got some games to work, but didn’t try many and couldn’t figure out how to save. This is the compatibility list

Who does it better?
The emulator can be downloaded here or from the universal updater on a homebrewed console. The only compatability lists I've seen use an older beta version of the emulator and haven't been updated for this version. Performance wise, I notice a few stutters on transitions like from title screen to demo or loading the starting line but during actual gameplay it's more or less locked at 30fps. I did try this on an old 2ds just because and unless you don't mind the game running at 1/3 of the speed you will need a 'new' system to run at full.

Follow this link https://github.com/masterfeizz/DaedalusX64-3DS go to the most recent version download the cia, 3ds.zip and the 3dsx and move the files to the correct repository or download all three from the universal updater which should reposit the files to the correct locations and installs the cia

Why does Poke Transport and Bank only recognize/connect to some of my games and not all
Transporter and bank only work on legitimate games, for unofficial VC, and NDS games you'll have to transfer them to a 3DS game through PKSM https://github.com/FlagBrew/PKSM

Transferring emulator saves to Virtual Console?
You can't use Poke Transporter even if you have Crystal Clear on VC. It won't recognize the game. If you really want to transfer your Pokemon and have a different Pokemon game on the system you can use a tool like PKSM and recreate your Pokemon.

Does PowerSaves work on ds cartridges?
In my experience, the best way to cheat in Pokemon is using save editors rather than codes. For hacked 3DS, PKSM is the way to go. For hacked DSi, Pokemon Chest. Both are about the same thing: a combination of Pokemon Bank without needing to connect to the internet, moving pokes between generations, and a savegame editor that can create and edit Pokemon as well as some other stuff in your save. PKSM is the better app since it supports generations 1-7 on 3DS, but Chest runs on a DSi and handles generations 3-5.

Does action replay still work
You can find out how to install CFW here and get PKSM here. The guide will also have you install Checkpoint which can backup 3DS and DS save files. Cartridges will always show up in the top left corner in Checkpoint though you sometimes have to wait like 20 seconds before they appear for some reason. The save files it backs up go in /3ds/Checkpoint on your SD. If you want to use PkHex to export your Pokemon to files so you can trade them with someone via a chat app, backup, extract what you want to trade, get other ones in exchange, and import them. Then put the save file back and restore it with Checkpoint.
