  • One thing you could try is generating metagenome assembled genomes (MAGs) from each metagenome, use those MAGs to automatically reconstruct genome scale metabolic models (GEMs), and then do flux balance analysis (FBA) based simulations to compare the predicted metabolism across different treatments.
