Rectangle (https://github.com/rxhanson/Rectangle) is a thriving open-source alternative to Magnet. Purpose: Window management utility. Allows you to quickly tile, resize and organize your windows through custom hotkeys etc.

Audacity seems to be universally hated as of now. https://github.com/tenacityteam/tenacity seems like the community’s version.
The certificate issue was not just for Transmission but for huge swathes of apps and the internet but it absolutely affected Transmission. Here's a logged issue about it: https://github.com/transmission/transmission/issues/1876
Hidden Bar (MIT) - hide menu bar status icons.
Mos (CC BY-NC 4.0) - smooth scrolling / reverse scroll direction on non Apple mice.

Coteditor is a lightweight text/code editor with support for "50 pre-installed major languages like HTML, PHP, Python, Ruby or Markdown".
I found Finicky to be a good (foss) alternative to Choosy if you don't mind writing a bit of json over using a nice GUI.
Espanso is a nice text expander that let's you write sentences and whatnot with just a few characters. Worth checking it out.
Pock is a good app for customising the menu bar without too much hassle. I can’t remember if it’s free though !
I was worried as someone who would never ever pay for stuff like this (especially not subscriptions) that the situation was gonna be a lot worse than what it is on macOS, but I've been able to find free and open source versions of everything I've tried to find so far, which is nice.
