It can, you just need to mount it with the right flags. Valve even has their own instructions on the Proton wiki, but the first link should be followed instead, it's better.
If Proton was installed on your NTFS drive, it won't work unless you mount it properly. Steam likes to install Proton and the Steam Runtime wherever it feels like without warning you. You should try to keep them both on your EXT4 drive anyways for better performance and guaranteed compatibility, but the above link should fix the problem too.
