    Nice work. I recently enjoyed using Cem Yuksel's code library for k-d tree point clouds and Poisson disk sampling. It's nice and simple and was fast enough for hundreds of thousands of points - I never went to a million. It's C++. You probably know about the Point Cloud Library, also C++. It has too many dependencies for me but there are lots of good ideas in the code.
