I am working on a Linux native Mod Manager.
The best mod manager I have ever used is ckan, consider extending it to cover other games. At the very least take a poke around at how it works and steal some ideas from it.

Time warp mod for newest version?
CKan is a mod downloader. You search the mod and it will install the dependencies automatically (makes modding MUCH easier) Here is a tutorial.

my first playthrough ever. what mods should I consider?
The mod manager of choice for many people is CKAN. Almost every mod you'd want is on there either officially or compiled by someone else. Allows for installing and updating mods, filtering by game version and so on. Also lets you launch KSP straight from the client (which is why my Steam hours count is a couple thousand below where it should be!).

Ah, I thought you already had CKAN. No, it's an external tool. You can get it here, there's also a user guide to get you started.

I have some problems with mods
Note: CKAN (Comprehensive Kerbal Archive Network) should handle dependencies for you. They can provide a much better experience when working with mods. Their user guide is here.

install problem
Ah, the transaction timeout problem. Installations fail if they take more than 10 minutes. That's a known and fixed problem, but not released yet.

I also recommend to install mods with CKAN, if you aren't already. Makes the process much easier.

Am I not able to install the original nexus mod manager anymore
There is a Community Version of NMM, which is still being developed. I use it for a few things, occasionally, and it works quite well.

Saw rumors that NMM / Vortex has a Trojan?
and it's hard to imagine anything easier to use, really. stays updated, on github.

Thinking about making an open source mod manager for Linux?
Compatibility with nexus mods would be great, could look into how nexus mod manager installs it's mods. Looking at NMM's github page would be a start https://github.com/Nexus-Mods/Nexus-Mod-Manager
Sounds awesome. Would suggest looking at an existing one https://github.com/Nexus-Mods/Nexus-Mod-Manager and basing off of that. Or you could consider contributing to those.
