There's no reason you can't continue to use embuary with either addon, just be aware that it will require some manual configuration to make the libraries appear properly. Of course, this means that it eliminates the biggest part of embuary (the auto config for embycon) so it's no different than any other skin, but it's such a subjective thing all about personal preferences that it may not matter much to you.
