Is there any game, app or buggy GitHub project that makes use of the Knuckles Controller without using the HMD? (Non-VR use of VR controllers)
As far as HID use goes, IndeX360 might be an interesting example: https://github.com/Daendaralus/IndeX360 Doesn't make use of the controller poses afaik. There's also the vive_mouse app that does mouse input simulation without HMD, but there's no source code for it.

SteamVR games not recognizing controllers?
Yes actually. Games like that expect a traditional controller (e.g xbox or playstation). VR Controllers do not show up in this way so the games just don't see them at all. Thankfully, IndeX360 is a thing - it uses your VR controllers to emulate a gamepad that games like Squadrons will see.

Is there any way to use Index Controllers for non-VR games?
Have you downloaded the binary release from https://github.com/Daendaralus/IndeX360/releases ? The install instructions seem to just assume you've done so.

Can I connect SteamVR Knuckles EV3 controllers to a PC without a headset?
Reddit helped me find this software that lets you rewrite the controllers to map like an XBOX 360 controller. That's exactly what I need to play the games. But I can't actually connect the controllers to play games without a headset. Steam VR won't recognize them without a headset connected and I can't find a way to make the system recognize them just as a regular gamepad device.

You could try this Xbox emulator. I used it for Squadrons in VR and it works. Haven't used it with a non VR game though.
