Is there any game, app or buggy GitHub project that makes use of the Knuckles Controller without using the HMD? (Non-VR use of VR controllers)
As far as HID use goes, IndeX360 might be an interesting example: https://github.com/Daendaralus/IndeX360 Doesn't make use of the controller poses afaik. There's also the vive_mouse app that does mouse input simulation without HMD, but there's no source code for it.

Someone's made a similar system, DorsalVR for the purposes of using VR controllers as a Wiimote for a Wii emulator (Dolphin), so it's definitely doable - but I don't know of any software for desktop use, yet.

Metroid Prime Trilogy VR
I'm working with the author of DorsalVR ( /u/Not0K ) to support a VR-like experience for all games. DorsalVR uses OpenXR via Unity to get information from the HMD. At least the hope is that DorsalVR will use the HMD to tell Dolphin how to change the scene view with Free Look (using a UDP specification). The scene will be mirrored / stretched to the HMD field of view so you'll get the stereo 3d and moving your head with the HMD will move in the game world. You can increase the FOV of the game (using Free Look) to make the scene not feel so stretched, though any 2d HUD elements will need to be corrected (I'm working on that).

Oculus Touch Support
As for oculus controllers, there's not really anything in Dolphin to directly support that. It looks like the DorsalVR author is looking to support that. So you might wait for that.
