No, ICV doesn't change shiny rate. I don't know if your game is safe with all of this, but I can definitely tell you that there is already a patch that incorporates RP, FP and ICV. You can get it from here - https://github.com/TheGag96/individual-color-variation/releases - after that you can slap the shiny rate increase patch on it, start a new game, and well, pray that everything works. It should work, but NDS patching is finicky and with that many patches risk increases.

Individually-Unique Colors mod for Inclement Emerald and Following Platinum!
What you'd be changing is a constant in the file tableprinter.d over in the Gen 4 version of the mod. If you're doing this for a Gen 4 game, change MAX to whatever number you want, then follow the build instructions (which involves installing a D compiler). You can shortcut things by just replacing the table in an already-patched ROM, if you do some fiddling.

How difficult would replacing graphics in a GBC game?
Here's a disassembly of Pokémon TCG. If you can figure out how to assemble the file using the instructions provided, it'd probably be the easiest way to do what you want. You just have to modify the existing files in the corresponding gfx and text folders to make the changes you want, and then assemble the game.

You'd also need to know how the game itself represents its state. The disassembly of the game would be a useful resource for figuring that out.
