    From there, you could use something like WebTools-NG's FindMedia tool to scan for differences between your filesystem and what's in Plex (this script might also work if you're looking for something a bit lighter, but it was written quickly and likely doesn't work as well as WebTools).

    Outside of that, if you're comfortable running a Python script from an internet stranger, I wrote this simple script about a month ago that will scan all the files Plex has listed for a library and compare it against the content on disk, printing out any differences. I'm sure better versions exist, since it was just something I wrote quickly after discovering that a previous tool stopped working. I won't help in the case of incorrectly merged duplicates though.

    If that's not the case and they're just disappearing completely, then you might have to resort to tools outside of Plex to find what's not getting scanned in. There used to be a Find Media tool that was part of WebTools, but it apparently doesn't work anymore (probably because Plugins were deprecated almost 4 years ago now, so most are broken). If you're comfortable running a random Python script from someone on the internet, I created this script several weeks ago that can scan your local folders and compare it against what Plex shows in your library. It's not pretty and was written quickly, but should get the job done.

    I wrote a Python script this morning that does that here if you're willing to run a Python script written by a complete stranger, though I wouldn't be surprised if there are existing scripts out there that do a better job than my hacked together solution.
