Calibre is a nice desktop app to manage titles, convert, and sync to your device.
I installed KOReader on mine which seems to handle .pdfs pretty well. Also gives a lot more customization options for regular ebooks too. :)
It's a bit of work to set up, but calibre-web has a feature that allows it to automatically sync to Kobo devices. It basically pretends to be the Kobo store and shows your entire calibre library as "owned" and available for download.
