Funny, u/karlmarx80 started one of these back in spring: https://github.com/a-b-street/abstreet/tree/master/sim/src/pandemic It calculates how much time people spend in shared spaces (buildings, on a bus) and feeds that to an SEIR model. Some of the math in mod.rs might be directly useful to you. I've also seen https://github.com/matsim-org/matsim-episim, but haven't kept up with the work.
In the planning field, people often look at the aggregate form of this problem, not picking particular buildings as origins/destinations, but dividing things up into zones of some size. This is a pretty good description of that four-step model.
