But i found another set of bindings here which didn't have the same issue https://github.com/psederberg/autokey-emacs-config which also supports some sort of marking, but i am dubious about how well it works.

I also came across https://github.com/mooz/xkeysnail which is another alternative to autokey, and in their readme there is a section explaining how to avoid the weird flickering of the menu i described above.
