Now I've found a very interesting difference. On one of the two controllers, pressing B+C+X+Z caused the 240p test suite's controller test to freak out. Trying to figure out why, I quickly coded up this test ROM to see exactly what is going on.

It appears that SGDK (and thus the 240p test suite) are using the wrong bits to detect 6 vs 3 button, issue here: https://github.com/Stephane-D/SGDK/issues/210
