  Sunwait calculates sunrise or sunset times with civil, nautical, astronomical and custom twilights, for use with Windows Task Scheduler or 'cron' on Linux.

It uses a little C utility called sunwait to calculate sunrise/sunset times based on latitude-longitude. Sunwait has some configuration options to adjust for altitude, degree angle of the sun, manual time offset, etc. My sunpaper.sh script itself can do offsets as well -- so between the two you should be able to adjust for your mountains.
