Suggestions for a Calibre-Ubooquity Alternative
I'm not clear on your requirements other than preserving directory structure. I've been off and on documenting (with very rough/scant notes) about OPDS servers I stumble across at https://github.com/clach04/webook_server/issues/9 dir2opds may work for you?
