I'm not clear on your requirements other than preserving directory structure. I've been off and on documenting (with very rough/scant notes) about OPDS servers I stumble across at https://github.com/clach04/webook_server/issues/9 dir2opds may work for you?
As for the tool, it was initially developed to help me make flashcards from the Kindle Vocabulary Builder. But as time goes, it gains more features, such as built-in text-to-speech, integrated auto web view for online dictionary, and so on. Currently it only support macOS (unfortunately) since it's mostly my personal use. But adaptations to the other platforms are welcomed! https://github.com/liuzikai/Maple-Anki-Utility
