Using MKVToolNix in the CLI, is it possible to remove audio tracks and subtitles in bulk?
I would recommend using a GUI for this instead. The issue with using the CLI is that mkvmerge works mainly with track ids, and I'm assuming not every single one of your MKVs are identically mapped, so accounting for all the variables just becomes too much work. Batch Remove Unwanted Audio From Videos
MKVToolNix doesn't have a batch processor. You can use the Multiplexer --> Show command line option to show the mkvmerge options for one file and then build a script to do all of them. That's what I used to do before finding the mkvbatchmultiplex add-on tool (no Linux download that I could see).

Use this beauty, when installed, open Toolnix and recreate the job you want the batcher to replicate, and before muxing, go to multiplexer toolbar and show command line, copy that code in the batcher's command, then analysis and check files, if all is green add queue and start worker.

Batch processing leads to many extra files
Use this, in Toolnix, simulate what you want the batch to mimic (make a job and change all you want) then instead of finally muxing, go to multiplexer top menu, show command line, and copypaste the code in the batcher's command layer, then press analysis, if all's green, then press check files, if all's green as well, press add queue and start worker to star multiplexing.
