Using MKVToolNix in the CLI, is it possible to remove audio tracks and subtitles in bulk?
I would recommend using a GUI for this instead. The issue with using the CLI is that mkvmerge works mainly with track ids, and I'm assuming not every single one of your MKVs are identically mapped, so accounting for all the variables just becomes too much work. Is there a way to change the default audio and subtitles of .mkv and .mp4 files that have multiple audio and subtitle options within the file?

I used to use XMedia Recode before for batch conversion. But now I use MKVMergeBatcher more.

When you’re 80 movies in & forget to keep 5.1 :(
There is a batch program that makes doing this really easy. I had to mux in a TrueHD track for all `103 episodes of Legend of the Galactic Heroes. I ended up using MKVmergeBatcher which is a gui interface instead of running a script. Really great tool and the author is really cool. Works for subs, audio and video.
