This with Lighthouse + $50 price and I would port https://github.com/cntools/libsurvive to my MMO engine and implement inverse kinematics!

Documentation on using base stations with a custom headset?
I think this should help. There is also an open source version. If you know how to solder and such I'd recommend buying the sensor packages/ICs instead of a Vive headset, it'd usually be cheaper. I think Tundra also sells a SIP for trackers, but the steam partners website has recommendations as well.

VR Tracker Data (probably HTC Vive) on M1 Max MacBook for Virtual Production (Unreal Engine)?
FYI you don't need to use SteamVR if you aren't using the headset to play games... I've seen several posts in /r/vive over the years about open source libs/projects that talk directly with the hardware without using SteamVR. LibSurvive Project is one but I'm sure you can find more if you look.

How to go about cross compiling with dependencies
The library I'm having trouble with is the main library, libsurvive, and it works perfectly fine -- right up until it includes , which I also compiled from the lapack source.

I spent $1K and one week to improve tracking issues. Precision is <1mm but Accuracy is ~2-3cm. I am about to give up and will probably lose my job because I stupidly promised I could build a VR tracking setup with <1cm accuracy.

I want to switch to linux, but I have some questions
What headset do you have? VR works great when it works, but the protocols on Linux don't play well with all headsets. If you have a Vive, Vive Pro, or Index, it should work well with SteamVR. Otherwise, you'll have to dig around and test yourself using something like OpenHMD or more likely Monado, which both have limited device support. In my search, I came across this page, which might help you out.

VR for Linux - Windows and Linux Mint dual booting issues - should I give up on Windows/VR or is there some other way?
A quick search suggests that people have been struggling to get HP Reverb (and the G2) headset working in Linux, particularly with SteamVR. OpenHMD has this issue open currently, though with no recent activity. I don't own any VR headsets, so I won't be of much help.

Sadly it looks like they already got a dump of both the 8kX and the 5k+ a few years back with no progress from it, and the project has been in limbo since the last commit is from 2021

How is VR gaming on Linux these days?
For WMR there's the OpenHMD project which gives only seated play, no motion tracking.

Can I use my Oculus rift for only head tracking?
There are also Open Source driver for CV1 and a lot of other headsets with OpenHMD, those drivers however are mostly just 3DOF, which limits their usefulness.
