Will "Update Thumbnails" over-write any custom thumbnails/titles/snaps that you set for that game? I've looked hard for answer but can't find one.
My fuzzy thumbnail downloader does not overwrite, unless you force it for what it's worth.

Is it fine to leave or even “ghost” a project?
Yes, but I would suggest to make it clear on the front page / README that the project is no longer being maintained and you would encourage someone to fork it if they want to continue development. For example, like this project did:

Doing this by hand would be quite tedious, of course. Lars Muldjord's Skyscraper (https://retropie.org.uk/docs/Scraper/#lars-muldjords-skyscraper) has an "import" module to cache local resources (https://github.com/muldjord/skyscraper/blob/master/docs/IMPORT.md)
