Applying Themes doesn't work for all apps
If you're using fedora, might I recommend gftu-fedora or if other distro, gnome-ftu You would run the script after applying a theme flatpak can't provide you itself.

Make flathub apps use the elementary theme
try flatpak search theme^^ I actually would've to "google" it myself...don't remember... but there is some "elementary stylesheet" or whatever that I found. I currently use ubuntu 22.04 and don't have flatpak installed. other stuff concerning theming https://github.com/refi64/stylepak and https://github.com/hkdb/gnome-ftu
- I have done a fresh installation of eOS 6, and flatpak doesn't use default system theme

Flathub apps not using default elementaryos theme. Is there a way to make them use it ? (Without using adwaita)
gnome-ftu works perfectly for me. One downside though is you have to run the script everytime you update an app or install a new one.

Third party elementaryos apps doesn’t use dark theme
Take a look at gnome-ftu. It copies your current theme to the app's runtime folder so it syncs with your system theme.
- Loving pop os . Thanks system76 <3

Applying any theme through Gnome Tweaks causes flatpak apps to become light themed, even if using a theme which has a cooresponding flatpak dark theme
I just found something that works, actually. https://github.com/hkdb/gnome-ftu Finally, lol. https://i.imgur.com/Ur3kbxJ.png
