I love this game, but ...
RSS/RO is all I play anymore, it's so rewarding. If you go for it ensure you read the guides and install instructions here: https://github.com/KSP-RO/RP-0/wiki. It only takes about 30 minutes to download and install via CKAN now, it's much easier.

Is there a mod in KSP that replaces the Maneuver node tool and makes you do real orbital mechanics?

I downloaded RSS with CKAN. This message shows up on the main menu, I can't open settings or load a game without getting stuck on the loading screen forever
Yes, it's a whole new world but very rewarding when you figure things out. Make sure you read through the wiki, including the FAQs and early career tutorial. There's also a link to various peoples' YouTube pages there and that can be super helpful as well.

How does one go about designing a trajectory involving a lunar and Earth flyby and Lagrange points? What tools are used to calculate the initial guesses?
Modded KSP is a good option. It's available for purchase from https://www.kerbalspaceprogram.com/ , and Linux is supported (I've run it on Linux and it worked fine). You will want to use the Realism Overhaul mod, https://github.com/KSP-RO/RP-0/wiki . You will also need the Principia mod, https://github.com/mockingbirdnest/Principia . If you're interested in pursuing the KSP option, maybe ask over at r/RealSolarSystem too.

What are the best mod for KSP ?
For career mode: Kerbalism. Reworked science system that makes it much more interesting, and good life support and ISRU options.

In terms of remaining mostly stock, I'd recommend Kerbalism and Contract Configurator with a few contract packs (second comment has a list) that fit your playstyle.
