If you run "offline" servers that allow cracked clients to connect, I highly recommend using the plugins AuthMeReloaded and FastLogin. For BungeeCord and its forks you'll also need AuthMeBungee and setup FastLogin for Bungee, or for Velocity use AuthMeVelocity and Velocity-Fast-Login.

Auto-login players with legitimate minecraft Mojang Resolver is used by FastLogin and PremiumConnector in order to check if a player has a cracked or legit account.

Does this happen when you remove protocollib? It's possible that bungeeguard doesn't support ProtocolLib.

My server got hacked, and I'm wondering how they did it! And how to prevent it in the future.
You should setup IPWhitelist or BungeeGuard to also protect your backend (Paper/Spigot servers) but I highly suggest you use Paper on your servers and then utilizing BungeeGuard. This is awesome, but would it be possible to add support for Bungeeguard? A lot of admins still use Bungeecord due to certain plugins, but like having added security offered by the BungeeGuard handshake.
