Corrupt card can’t format
Your best bet is to use GCMM to extract all the save files it can detect as GCIs and also make a raw backup of the card to use with GCN Memcard Recover. While it doesn't have 100% compatibility, it will likely get your missing data back. If there's a game that it doesn't support currently, let me know and I can try to add it. As far as your memory card goes, I have yet to find a way to resolve this issue. You cannot use a memory card reliably after this issue starts to occur. Are you using a 1019 block OEM memory card or is this a third party card?

Super mario sunshine corrupt save
Use GCMM to make a raw extract of the memory card. Download GCN Memcard Recover and load the raw file you extracted from the memory card. Make sure to set your region and scan for lost files. Alternate between the directory table and block table A/B to ensure you have got all of the recoverable data. If you're missing some games let me know, I can look into adding the compatibility. As far as the memory card goes, it's probably damaged and unusable, I would not recommend continuing to use this memory card. Since you are on a homebrewed Wii, you can load the games through Nintendont and utilize the "emulated memory card" option. Although a small amount of work, you can set up all of your saves to work through Nintendont instead of a physical memory card. If you have any questions feel free to ask.

Memory card data is corrupted
If your memory card is corrupted the best thing you can do is copy the data with GCMM and then use GCN Memcard Recover to recover the saves. You cannot fix a corrupted memory card. You will need to find a different memory card or utilize a different method to load save files.

Before doing anything, I would make a backup of all the data on your memory card via GCMM raw extract. If you want to recover the corrupted saves, you can use that raw file with GCN Memcard Recover; it is capable of fixing saves from both of those games. If you need help with that let me know.
