I'm doing to do some more work on my code this weekend to see if I can get it to run without needing QGIS at all. My tool is all in Python, but with a few tweaks I should be able to make it so you can give it an arbitrary list of LAS files instead of ones from the USGS website. I'll make a few more tweaks in the meantime, and you can give this edit to the plugin a try and see if that fixes your problem.
