I've just realized that the way --kifu currently works id doesn't pay attention to --first-move-number so this will be a little funky. I've opened an issue to fix that. I'll probably get to it in the next week or so (if I don't find time today).

Have you tried img2sgf ? Of course, you'd need a way to get the diagram image from the PDF first.
