If you're into tinkering, it should be fairly easy to use something like dejavu to finger print the distinct melody that gets played before and after each ad. Dejavu should give the list of matches and their offset. Once you have the offsets, you can call whatever tool or lib you prefer for actually editing the files to remove the portions between two ad melody occurrences as long as the offset delta is less than 5 minutes.
