https://github.com/felixrieseberg/electron-windows-notifications seems like it might be a solution, since it apparently allows fancier native Windows notifications with buttons etc. There might be issues with which Electron versions it works with (from a brief look at the issues page), but that might be a place to start looking, if it isn't too painful to get it working. Most of the commits are old but there were a couple of them 6 months ago. I haven't needed it yet myself, but it might be good to have it in reserve, if it works.
I should also have asked whether you're familiar with sweetalert2, which provides very customizable JavaScript popups with buttons, auto close timers, custom positions, etc. See https://sweetalert2.github.io/ for some live examples. It's very easy to use, and I think you could probably use this instead of the standard notification. It might be easier than getting electron-windows-notifications to work.
