I'm also very confused about this. The source appears to be here: https://github.com/nkallen/plasticity , but in the documentation it mentions that they link commercial software that can't just be distributed and nicely... ask?? ... people to not distribute binaries.
By editing the scene json files: The 3D scene is saved in multiple .json files, which simply describe which nodes are created, which inputs they have and their parameter values. It looks like those files in this repo: https://github.com/polygonjs/polygonjs-vue3-example/tree/main/public/polygonjs/scenes/scene_01/root
By creating plugins: The core library is open source, so you can see how each node is built, which give you a starting point to add your own as a plugin. Here is a step by step guide to import your own nodes: https://github.com/polygonjs/plugins_tutorials
