I don't know if this helps but i made a plugin to apply masks and layer styles, not exactly what you are after but what it does is change the layer opacity to 100 and blending mode to normal and after it flattens the layer changes back the values. Cause otherwise it results in weird stuff. I think you could make a similar plugin for what you want based on this https://github.com/LainFenrir/krita-apply-mask
