For HiMD Mode: If you haven't yet, also check out QHiMDTransfer and Miinidisc-FFWD, here: https://github.com/thp/linux-minidisc/releases - in my experience, this software is more reliable and more honest about what's possible with HiMD in a modern context. (this app only does HiMD mode though, you'd use web minidisc pro for classic mode discs.)

best way to transfer from MiniDisc to FLAC
The NetMD Exploits and Web Minidisc mentioned a few times here are great, the fastest and most convenient way to get audio off a classic Minidisc, and Linux-Minidisc FFWD/QHiMDTransfer (Download at https://github.com/thp/linux-minidisc/releases/tag/0.9.16.16 ) is the same for recordings made on HiMD mode discs. To do that, you'll need one of each: A Sony Type-S NetMD Portable (list of these here), and a Sony portable HiMD recorder with USB (RH910 or NH600D would work for this).

Flac to Minidisc
You can transfer such ATRAC3-encoded-with-SonicStage files already now using minidisc-ffwd, a friendly fork of linux-minidisc: https://github.com/thp/linux-minidisc/releases/tag/0.9.16.15 - convert the audio to ATRAC3-in-OMA using SonicStage, then mux OMA to WAV using ffmpeg (ffmpeg -i file.oma -c:a copy file.wav) and then you have a WAV file with ATRAC3 data, and netmdcli / QHiMDTransfer can send that to the NetMD device without re-encoding.

Where can find atracdenc.exe? If you just ask that one, you may start from https://github.com/dcherednik/atracdenc , selecting tag of 0.0.3 at release, click details , then download the zip to enjoy yourself.

Flac to Minidisc
Be careful with LP2/LP4, as WebMinidisc and Platinum MD both use atracdenc for LP2/LP4 and that's currently noticeably worse (especially for LP4) than Sony's ATRAC3 encoder (both the hardware encoder and the one in SonicStage result in better quality files).

Anyone used web.minidisc.wiki for writing?
It's really convenient and the GUI seems similar to but better than Simple MD Burner. Webminidisc SP works great, but the jury is still out on LP2 quality: some people find it--Webminidisc is just a frontend to the ffmpeg conversion tool and the command line atrac encoder atracdenc-- inferior to Sony's encoder. I've tested with several Type-S recorders and I'm not sure I can hear any difference between LP2 written by MD Simple Burner or Webminidisc (atracdenc). At the end of the day, I'm happy with Webminidisc because I don't have to fire up my old Windows XP laptop to run MD Simple Burner anymore.

lossy sound quality and the difference between Type R/S
WebMiniDisc uses an open source ATRAC3 encoder for LP2/4 - some people have said it is not as good as Sony's libraries in SonicStage or recording in LP2/4 mode on the player. I think it was more of a proof of concept/learning experience than an effort to completely replicate or improve on Sony's work. I'd be curious what kind of difference someone like you could pick out between the open source and Sony recording method.

cd2netmd - a command line tool for Windows to rip CD directly to NetMD.
I can add the LP feature by using the dirty atrac3 encoder to pre-encode the audio track before sending to NetMD devices which don't support the on the fly encoding.

Why does people recommend Platinum MD when even the dev says its LP2 converter is experimental and produces a hiss ?
