rsync incremental backup with support for detecting renamed files/folders
I have never used this tool (intending to try it but not got round to it), but rsync sidekick seems to be relevant.

What do you think is the most underrated project, in terms of GitHub stars?

Correct way to backup?
rsync-sidekick should help with reorganized files, but I haven't used that myself yet. I did use hsync years ago to deal with moved files.

Any GUI file manager that writes changes as log of bash commands to apply later to mirrored disk?

rsync-sidekick should help with reorganized files, but I haven't used that myself yet. I did use hsync years ago to deal with moved files.
