I have never used this tool (intending to try it but not got round to it), but rsync sidekick seems to be relevant.

Correct way to backup?
rsync-sidekick should help with reorganized files, but I haven't used that myself yet. I did use hsync years ago to deal with moved files.

Any GUI file manager that writes changes as log of bash commands to apply later to mirrored disk?

Backup Postgresql Docker
I used to be a huge fan of https://github.com/backup/backup, but unfortunately it doesn't get updates. Still works though. I ran hundreds of gigs each night through that tool. There's a golang version re-write that is limited on the features - https://github.com/huacnlee/gobackup.
