Best way to transfer files locally?
There is the option to use the built-in webinterface directly (which is what a lot of the tools out there are using internally), alternatively, there are a couple of CLI options, such as reHackable scripts, which are unfortunately discontinued, or reMarkable CLI tooling or a reMarkable FUSE filesystem. There are more listed on https://github.com/reHackable/awesome-reMarkable , you might want to go through that list if you find something that suits your needs.

You might want to check https://github.com/nick8325/remarkable-fs for that. Otherwise sshfs works pretty well and for NextCloud maybe you could find https://old.reddit.com/r/RemarkableTablet/comments/ra472f/nextcloud_synchronisation_bash_script/ useful.

Wishlist: Easier managing of pages (moving, copying, etc.) on the Desktop/iPad
A good solution could be https://github.com/nick8325/remarkable-fs but it doesn't seem maintained. I personally use https://gist.github.com/Utopiah/e2d5c944bbd632e3ae0530e602977f45 which using sshfs makes it look like a local directory. Unfortunately the filesystem itself is not sufficient as xochtil, the official interface, relies on metadata so even though the files themselves will be displayed it won't be sufficient to be usable. I could write few more alias or commands to do this kind of things "moving sheets out of notebooks, dropping them into folders, duplicating pages." but it wouldn't be visuals, just alias for the command line.

I've got very excited reading that reMarkable now SYNCs with Dropbox, GDrive and Dropbox. But disappointed to find out, it's no sync at all. You need to duplicate the file from your cloud to the reMarkable server first! Adding friction this way. So much potential just vanished...

reMarkable's file structure: Writing data from computer to reMarkable directly
There are a number of projects which reconstruct the folder structure from the metadata on the tablet. The actual information is stored as JSON in the .metadata files. The identifiers themselves are random UUIDs and uncorrelated to the actual titles/folders. Have a look at Remy. Or this bash script here (from the wiki) There was a program that allowed you to mount the tablet and created the illusion of folders but I never tried it and can't remember where I saw it (sorry).
