Task management at emacs org-mode level in neovim
I like logseq for knowledge management and tasks. And since it's all plain markdown files they are easy to quickly open and search in nvim. https://github.com/jakewvincent/mkdnflow.nvim is really nice for this because it can follow the internal links and create new pages.

Vimwiki - managing multiple wikis
I've been planning to switch to https://github.com/jakewvincent/mkdnflow.nvim and re-write the function that creates diary pages, and the functions that cycle/navigate to next/prev diary pages, so that they work in subdirs... for example: main wiki is ~/diary and the main diary is in the root of that wiki and I want to be able to flexibly create dated files in any subdir without making that its own wiki so like in ~/diary/subdirxyz/2023-03-17.mkd the nextDay() function (whatever it's called) would look for next dated file only inside subdirxyz.

Tools for productivity
https://github.com/jakewvincent/mkdnflow.nvim is a similar plugin to neorg that's closer to vimwiki than to org-mode. Either way, a personal documentation system, and whatever report/scripts/grep to find things easily.

Did you see https://github.com/jakewvincent/mkdnflow.nvim/ mentioned here? I think that's the winner here (though I admit I have bias against even considering zettlekesten/zk merely due to its name: in computing we call that a wiki).

Toggle markdown checkbox
My markdown plugin mkdnflow does this (among other things). If you’re not looking for any functionality except toggling checkboxes, you could take a look at the lists module lists.lua and search for the function toggleToDo() (and those it relies on).

Select indented lines in markdown todo list
I'm using zk-nvim with markdown lsp, markdown / markdown_inline Treesitter and MKDNFLOW for my notes and tasks. This all works great and I also created this shortcut to archive selected lines to a different file

How do you take notes? (preferable if its native lua way)
I use mkdnflow.nvim for taking notes in markdown. It is simple, and you can easily create and follow links.

Suggest me some plugins/setup for writing + previewing markdown.
I use markdown for all of my notes inside of Neovim and have a few custom macros and shortcuts, and heavily use iamcco's [MarkdownPreview](https://github.com/iamcco/markdown-preview.nvim) along with jakewvincent's [MkdnFlow](https://github.com/jakewvincent/mkdnflow.nvim).

Not sure what exactly you mean by editing lists and tables with ease, but my plugin https://github.com/jakewvincent/mkdnflow.nvim might check some of those boxes. What list and table editing features would be must-haves for you?

Looking for guidance on simplifying my note-taking setup into the terminal
notational-fzf-vim is similar to shell-velocity and also looks pretty good, but is now unmaintained and I do not have the knowledge to maintain it myself should something break. Has the same lack of automatic git syncing.

For (neo)vim users, there's notational fzf [1], which also requires fzf to be installed [2]. For Emacs, there's Deft [3]. They all what to me are nvalt's core functionality which is fuzzy search into quick note creation/editing. They can also be used in conjunction with nvalt or other markdown based applications since all of them use plaintext. For Deft, you can also choose to create .org files.

Command line and local web note‑taking, bookmarking, archiving application
nb is very good and I've used it extensively for the last 2 years or so. I especially like that you can just throw it a url and it will create a bookmark as well as download a markdown version of the page (using pandoc to convert I think?) This is very useful, especially when links go stale
Also, if you install notational-fzf-vim (https://github.com/Alok/notational-fzf-vim) and point it at the nb folder, searching through notes becomes a breeze. Additionally, you can use vim-markdown-composer (https://github.com/euclio/vim-markdown-composer) as a previewer for markdown in vim.

After Obsidian and Logseq, I give Dendron a try
I use Notable on Linux and Noteless on Android, with Foldersync for automatically syncing. I tried Obsidian, and prefer Noteless' interface, where I can see all notes just reverse sorted by modification time. Both have a tag view.
In addition, there's the excellent vim plugin https://github.com/Alok/notational-fzf-vim that allows fuzzy search of notes in vim.

Is Vim(wiki) the best alternative to Wiki/Zettelkasten apps like Obsidian or Roam?

A Unix-style personal search engine and web crawler for your digital footprint
I use nb https://github.com/xwmx/nb for both bookmarks and notetaking. nb downloads a shallow copy of the link and stores it along with the bookmark.
All notes (and consequently bookmarks and their contents) are stored as plain-text markdown files - so there's no dependency on a proprietary format, and all the content becomes searchable.
If you're a vim-user, you can also get the notational-fzf-vim plugin (https://github.com/alok/notational-fzf-vim) and point it to the notes/bookmarks folder, and have full fuzzy search over all the content.
