You'll probably want to ask on r/WindowsOnDeck to get a better response, but I think there are two basic routes to try here. One is to try to force the Steam overlay to work with something like GloSSI or OSOL. The other is to use 3rd party drivers for the Deck's controls.

Mass Effect Legendary Edition via Origin
I think part of the problem is the launcher. It seems that whenever I launch any .exe of the trilogy (ME1-3 themselves or the launcher .exe) while I can load into the launcher, controller input does not work. I am only able to navigate the menus and the game itself by switching to mouse mode via the back button on my controller and then using the right stick to navigate. This, naturally, is not functional for actually playing the game. I've tried dozens of fixes now, from adding different .exes, using the .exes with the OriginSteamOverlayLauncher, launching Origin itself through Steam and then launching the game from origin within steam, starting the programs from the host and client in different orders, etc. I've run steam and origin in compatibility modes, as admin, and using a number of secondary launchers and mods. Nothing works. The game simply won't recognize the controller.

That's when you start breaking out tools like GloSSI and OSOL to try to get unruly games in line. I've had to use one or the other get Steam Input to work with Amazon Luna running through Microsoft Edge, Star Wars Jedi: Fallen order on Origin, and Far Cry 4 on Ubisoft's launcher. None of those worked when simply added to Steam normally, but were made to work with extra tools.
