I think this is the first NamedPipes tutorial in C# that I've ever seen that doesn't do things completely wrong by using a StreamWriter or StreamReader. Of course, that's because it uses another library that wraps all the tricky bits of NamedPipes that everybody always does wrong -> https://github.com/HavenDV/H.Pipes
NamedPipes are sweet for doing same-machine IPC on Windows, that is for sure, but the built-in API is full of footguns.

I am trying to use .net to run a command through the command prompt but the command will only run when I close the .net window, is there a way to keep the windows open and still run the command
Finally, consider using a .net integrated version of ffmpeg like https://github.com/cmxl/FFmpeg.NET and write your conversion code around that. That way if you decide to make a UI with a progressbar and everything, you can make it actually work.
