how do you keep your installation clean and tidy?

How do you backup/restore your system?
If something really goes south, I can have my entire system rebuilt automatically almost to the bit within 5-20min (mostly dependant on Internet speed) because my system is reproducible from just a bunch of text files.

1:1 backups, am i missing something obvious
If you're looking for a way to restore your system configuration should your drive go kaput, perhaps look into declarative means of configuration instead. With those, your system is defined by a few text files and restoring or duplicating it is trivial. If you want to stay with Arch (great distro), imperative tools like Ansible, Puppet or Chef should work. If you want to try greener pastures, look into NixOS which is what I use. All I need to restore my machine is a few text files like this one (I just clone the git repo).

How NixOS does distro-building right
Set it up once precisely the way you like it, run forever. You only need slight tweaks every now and then to keep up with progress. On how many machines you want with as much shared configuration you want, any time you want. If your NixOS boot drive died, you could have a working NixOS system that's exactly[3] like the old one in a matter of minutes depending on your internet and hardware speed. (Without user data of course.) All you need is one (or a few if you prefer) lean text files that can and should be tracked in a git repo like this on: https://github.com/Atemu/nixos-config

How do I actually update home-manager?
$ home-manager --version 23.05 $ nix-channel --add https://github.com/nix-community/home-manager/archive/release-23.11.tar.gz home-manager $ nix-channel --update $ nix-shell '' -A install [...] All done! The home-manager tool should now be installed and you can edit /home/MY-USERNAME/.config/home-manager/home.nix to configure Home Manager. Run 'man home-configuration.nix' to see all available options. $ home-manager --version 23.05

It's not specifically nixpkgs, but any Nix code generally.
Per the Nix manual[0]:
> Channels are a mechanism for referencing remote Nix expressions and conveniently retrieving their latest version.
e.g. home-manager's suggested channel is just the github tarball for the relevant branch[1]:

Need help on home manager neovim config
I'm using flakes and home manager and not really sure how to go about managing my neovim configuration. I've read through some other posts, github issues, and various articles trying to suss out a good way to do this. Reading through other people's configs and posts was somewhat helpful but there is a lot going on I don't understand and everyone's examples I've seen vary wildly.

I can't answer all your questions, but home-manager does have a dconf module that would probably be better to use than that external tool. Everything inside the options block are the things you can pass to the dconf module.
