I've never had this issue myself, but one way to overcome this might be to use a program like cheat. You could make a tag like "personal" or "CLIapps". When you install a CLI app, make a quick cheat sheet for it with that tag. When you want to see a list of all those apps/commands, just do:
As an added bonus, you can host your personal/tagged cheat sheets on github so they can easily be shared between computers or new installs. You can use cheatsheets-forensic as an example of how custom cheat sheets can be implemented.
