There's a few solutions. The easiest is to have no fade transitions on PowerPoint. Keep them as cuts. As you said, you can take the overlay channel off air in vMix if you still want a fade transition. Another solution is to look at something like PPT-NDI which will allow you to output NDI directly from PowerPoint. If you set your background as "no fill" (i.e. transparent), it'll work nicely in vMix.
