If you're interested, have a look at this longstanding bug. Sounds like the performance really suffers when handling alpha blended transparent textures. It could be that you are seeing a performance artifact in the way these two GPUs and their disparate drivers handle alpha blending differently. I'm not actually sure though, so it may be worth adding your notes to that bug report.

What you could do is dump your .isos yourself with something like extract-xiso. It's a command-line tool, so if you're not yet comfortable with that, there may be some getting used to, but here's an example of it's use:
