These days, you install NTR in the form of an application (most commonly BootNTR Selector). You run this application every time you want to enter NTR; it runs alongside Luma3DS.
BootNTR is currently incompatible with the latest version of Luma3DS, so you'll need to grab a special 3GX loader version of Luma3DS in order to get it to work correctly. Just replace the existing boot.firm on the root of your SD with the custom version.
