I like SGD2FreeRes for setting the resolution to 1068x600. It's the closest you can get to the native 800x600 while still being 16:9 aspect ratio.

I also recommend using ddraw to make things look a little better on modern hardware. I like using the AA Shader 4.0 to make things look a little smoother too.
