I've recently made the move to multiple profiles/containers by way of this script. Now that I've got some fences around my browsing roles, I figured I should have an easy way to purge all the garbage cookies that end up in my profiles.
For example, I have a "twitter" profile. When I'm done destroying my attention span and I close QB, Oatmeal will pop up in a window. I tell it to delete everything except the whitelisted cookies, in which I have "twitter.com" listed. This basically scorches the entire cookie DB, save for the twitter (and related) cookies whose hosts are in my whitelist.
I made a small Python script that works well in conjunction with this style of QB profiles. It's called Oatmeal.
