I've done it in GameMaker but it's "only" the Gen 5 sprites in 3D space and I don't maintain it anymore. Fun fact, it has a setting that lets it fight against itself.
There's also PokémonUnity, but it's also very much a dead project and I don't remember if its combat system is 3D, or if only its overworld is.
