I'm not sure how useful this is to you, but I took the liberty of porting your Word document (as represented by LibreOffice) to ConTeXt (see the example here). The transition is not perfect, and would need more work. So depending on the time window you have for your thesis, this may not be the way to go.

Note that this is ConTeXt, not LaTeX, but the two are quite similar on a day-to-day basis. ConTeXt is a bit less well-known, but the documentation is quite decent. If you're interested, I can recommend this and this and the ConTeXt wiki here.
